Abstract	This volume contains the articles presented at the 9th International Conference on Computational Methods in Systems Biology, CMSB 2011, held at Institut Henri Poincaré in Paris, France, on September 21-23, 2011. The CMSB annual conference series, created in 2003, provides a unique forum of discussion for computer scientists, biologists, mathematicians, engineers, and physicists interested in a system-level understanding of biological processes. Topics of interest include original paradigms for modelling biological processes; original models together with their application domains; frameworks and techniques for verifying, validating, analyzing, and simulating biological systems; high-performance computational systems biology and parallel implementations; inference from high-throughput experimental data; model integration from biological databases; model reduction methods; multiscale models; control of biological systems. Contributions on modelling and analysis of relevant biological case studies are especially encouraged. The 2011 edition of CMSB received 50 submissions, 8 were withdrawn by the authors for various reasons, so 42 complete submissions were reviewed by the Program Committee which decided to select 20 articles for presentation at the Conference and publication in the proceedings. I would like to thank the Program Committee members and the external reviewers for their peer reviews and the review reports they produced to the authors. This volume contains in addition the abstract of three invited speakers: Thomas Henzinger, Pedro Mendes and Denis Thieffry. For this year, the HiBi workshop on High-Performance Computational Biology merged into CMSB. The HiBi track is composed of the High Performance Computing session plus a few papers in other sessions.
